Longer shocks

So I have come to realise that my bilstein 4600 two inch lift shocks don't give a whole lot of down travel and I am assuming they are the limiting factor. I see people who run three inch lift patrol shocks. However the closed length on these limit up travel. Is there any negative about running longer shocks. Like what effect does it have on the tail shaft and diff?
