d40m water leak

My 06 stx dual cab is letting water in from somewhere high, no roof racks on. Noticed the roof rail recess on the roof has some light rust on the edges where the sealant is, it looks like it's shrinking, leaving a gap. Has anyone had water come in there?

I've actually dug some of that out on mine, there's a spot weld underneath and I suppose that might let water in. Seal around the windscreen might also be an issue, or the radio antenna - mine's done for, thinking of either putting a beesting or a sharkfin in its place.
